I always mark with a pencil which way is which on the sidewalls. Believe me though, having the outer tubes go all the way through just adds tons of strength to them. As far as getting them out, I think Tom's suggestion is the only way. You could try an soldering iron, as well.
This way you will be able to control where the heat is going.
