Before I drill the mount holes for my G26 mounts, how much clearance should I have between the lowest point of the engine, and the bottom of the boat, when setting up mounts? 1/8", 1/4"?
Also is there an optimum angle to set the motor?
 
I usually set my motor clearance about 1/8" of the bottom. My preferred angle is between 5 to 8 degrees ( depends on the boat).

1/8 clearance is good. I make a full size side view drawing of the boat with the strut at the approximate depth it will end up. Then figure out the angle of the engine to get a nice gentle curve in the shaft.
 
Clearance is clearance as long as it clears you're good there's no set distance you might want to consider a little bit for the rubber isolators having a little bit of flex
 
The lower you set the engine the Lower the CG.
Which can affect lean in turns , affects monohulls more so..I like low as possible.
But 1/8" is the norm.
 
Here's a couple pics of my mockup. I think it will work with some fine tuning, when the hull is assembled. I am using a set of mounts I already have, instead of Zip's mounts, so the pre-drilled holes don't line up.

On monos I relocate the coil
Not sure if that's legal in a stock class
I use a piece of cardboard between the motor and the hull
My seaducer gas cat has the motor angled pretty good to follow the stuffing tube
My gas rigger is not that severe of an angle
Depends on what boat
